I'm using this in conjunction with markerless motion capture data to convert 3D position data into transform orientation data,

The Full Body Biped system has worked well so far, but there doesn't appear to be a way to use a head target as a bone to morph the spine chain.

Is there a better way to do this?

By default FBBIK doesn't have a head effector. But there is an add-on component that you can use for that. Please check out the "Head Effector" demo scene.

Or use VRIK instead of FBBIK.
